Modified subject line and training

I am looking at setting a spam folder for each user and a filter rule to place mail with spam or spamscore in the subject into that folder.

If I modify the subject line does that throw off the training of the beaysian filter?

No, Bayesian training is done before content filtering. I'd recommend you look at using the SPAM Identifier preset content filter rule for a close match to what you are trying to achieve. Edit as appropriate. I'd also recommend you only train Bayesian via the Auto-Learn From Users training method for greater training accuracy.
